Taken from Improved color management for nested/stacked symbols (z-order for symbols) (this has nothing to do with zOrdering):

-> the class will not move with Package B and is thus not correctly scoped/mapped to it

(This can be observed in both 9.x and the head and is probably not particular to class and packages)

In 10.0, there is at least a 2nd scenario:

-> it snaps but when you move the part, it doesn't move with it, the mapping is also still scoped to the class

Tomasz thinks this is cased by the implementation of two_nodes_overlap as its called from node_relship_holds in node_sem.C

depends [ECR-3228] Rescaling a package horizontally resizes it vertically On the diagram one can observe that one Package contains another one, but the function node_inside_node() returns that they ONLY overlap... This is wrong. It seams that a packages are wrong scaled.
